There is a rivalry between Gengar and Ninetales in the Pokemon Dungeon Explorers comic. Not many people know that.Also a lot of rivalries are only in the anime or movies,such as the Legendary Birds and Lugia. or Zoroark and the Legendary Dogs.Also,i will apply a brick on the head of anyone who says Zangoose/Seviper!!Dusknoir and Grovyle. Oh, and Keckleon and thieves.Now we all saw that coming.Ash’s Pikachu and L.T Surge’s Raichu.

PS. But really Pokemon are all really one big happy family!!!

Well, Darkrai and Cressilia are sort of enemies, especially in Pokemon Mystery Dungeon Darkess, Time, and Sky. Kyogre and Grouden are famous for the fact that they had to sleep years to recover from their battle. This is not a couple, but I would say Giratina would be the enemy of Dialga and Palkia and vice versa, considering they banished it to stop it from destroying the universe. Tornados and Thunderus are the enemies of Landorus.
